Every file in agent/, tools/, hermes_cli/, gateway/, acp_adapter/, cron/, and plugins/ moves into hermes_agent/. hermes_cli/, gateway/, acp_adapter/, cron/, and plugins/ moves into
hermes_agent/. Top-level modules (run_agent.py, cli.py, etc.) move to
